I see people who are atheist or agnostic have a prejudice in their mind to almost everything! Do you think that it is a big discrepancy for thinking minds?

There are assholes in every group. Atheists and agnostics are not immune to that affliction.

From what I see the only people that athiests are prejudice towards are delusional theists who want to control, belittle, start wars and restrict individual freedoms based upon thier make-believe B.S. opinions are not always prejudices I'm surprised you don't know this.

First, face reality: All of us have biases and prejudices. What we need to do is to be honest with ourselves and admit those biases which we do possess and carefully analyze our thoughts to make sure that we are not being controlled by our biases/ Second, if we are truly moral people, we must constantly ask ourselves: Does this bias fail to uphold human dignity and respect and concern for human well=being. If it does we need to decide in our own minds that we will not be controlled by such a bias.

We are human beings and we ALL display such conditions. Atheism or Agnosticism has nothing to do with it.
Atheism - "disbelief OR lack of belief [non-belief] in the existence of God or gods". That is ALL it is and it has nothing to do with anything else.

Either he doesn't either or he's attempting to lump us all into one group to place a label on us.

There is prejudice in everyone, regardless of whether they are religious or atheist. Most of that comes from socialal indoctrinations. Some heave more prejudices than others. One of the worst prejudices is the one against those who are prejudiced! Think on that.

When the question of racism comes up, I often get funny looks when I say of course. I am human, it's natural instinct to have some degree of racism and being prejudice. I worry more about those who claim not to understand or acknowledge that by saying the socially accepted, no, without thought. It's all a matter of how to accept it's nature and deal with it from within.

By prejudice I mean a predilection toward or against any person or object not totally grounded in facts.

I don't know how someone could prejudge both sides of the same arguments over every subject.

I do not see that anyone in this dialogue has said that anyone could.
